I did not reboot, but just restarted the DrivePool service after deleting the directories mentioned, and that fixed it.

Thank you very much for the idea. After installing the 2.5.0.3000 Beta build, the file system scan immediately occurred for the drive that was not being scanned in that manner. Problem solved!
