Is it possible to call the scanner binary with a parameter to put specific disks to sleep?

Hi,

since it seems Windows Server 2019 onwards can't put disks to standby but the Scanner gui can - would it be possible to call the binary via CLI with parameters to specify disks and put them to sleep?

Potentially? 

But before doing so, have you enable the throttling for SMART queries in StableBit Scanner?  This may help.
Also, do you have DrivePool installed on the system?  If so, disabling the bitlocker detection in the advanced settings can help, too.

Hi,

yes I have enabled the throtteling and enabled the checkbox to not querry if the disc has spun down. I do have DrivePool installed - however my source disks for the bool ARE bitlocker encrypted. Will disabling this get me into any trouble?

If you're using automatic unlocking (weth the system disk encrypted too), then you shouldn't.  Otherwise, you may run into issues, yeah.  (restarting the service after unlocking the drives may work, though).
