Hmm, I'm not sure why you'd see that, other than that it may have changed the NTFS permissions for the OneDrive folder.

Try changing the permissions from the dashboard and see if that helps.

 

If it doesn't, enable tracing and attempt to reproduce the issue (aka, change the duplication):

Solved it myself with a few tricks:

 

First I stopped sharing of both folders. The I added the OneDrive folder as a server folder in the whs2011 dashboard. Next I shared both OneDrive subfolders by right clicking them in windows explorer and adding rights for the users.

 

I cannot make easy modifications to it from the whs2011 dashboard anymore, but other than that I'm happy with the solution.
