I'm wondering if, if I start encrypting my hard drives with VeraCrypt, does StableBit Scanner still work perfectly?

I would say It would only partly work. It will still be able to talk to the drive and get data on the hardware, and spot bad sectors. However, it will not be able to see what the data looks like on the disk (Or to be more precise, would just see random garble), so may not be able to do any file recovery.

This explanation is grossly oversimplified, But as a whole file recovery generally works by reading all the bits, identifying pattens that look like known file headers, and assumes the data passed the headers is file data. If all it gets is random noise, something strongly encrypted data tries to mimic, there's no pattern to detect that looks like a header.
