What part is crashing specifically?

The UI? The service (eg, showing up the event viewer or in the UI as "cannot connect to service"?

And what build of StableBit Scanner are you using (it should be listed in the "Applications" section, I think, but definitely in the control panel)

Is this preventing the service from starting?

If it is, could you grab the contents of "C:\ProgramData\StableBit Scanner\", and upload it via the box.com upload widget at the bottom of the linked page:

Additionally, I hate to ask, but does resetting your settings help?

Ah, I knew I should have asked about that. :)

Specifically, this is being caused by the backup then.

When Windows Server Backup, it works by creating and mounting VHD/VHDX files (hence the 2040GB limit on WHS2011, as that's the limit of VHD files actually).  Server 2012 and 2012R2 use VHDX files which have a MUCH larger limit, though.

The "file not found" error is probably that the file system scan is still occurring when the backup finishes, and unmounts the VHD files.

You may be able to fix this by setting a work window for StableBit Scanner that is outside of the backup window.  But it shouldn't be necessary.
